You break the cage at the end of the level for the first one, and then the other two are earned from your Lum count, right??

I will take this answer, as it is almost completely accurate.
The exception is that the boss levels do not generally have a cage to break at the end; instead you get the first electoon just for completing the level.

Indeed they do! It always felt to me like the developers decided to give the player a break. Like the last thing I want to worry about, having climbed all the way up there, is how to navigate this stupid missile to hit a target on the back side of the monster in front of me.

You got the bonus question down perfectly! I was a bit surprised during my first playthrough that there were no 'early' boss encounters in the Caves of Skops, like there were in every preceding world.
