It is easy, believe me.
Just remember to catch first the yellow gems, red gems next and leaving the green gem to the end in the secret areas. That's the key for getting 40000 points.

this is probably a stupid thing but I see that if you get the green gems combo at the end of the combo, you get more score

Before reading MandM's guide, I've made frustrated attempts in the past to figure out why the heck I hadn't 100% score, and it was due to that order of catching fault. It pissed me off but I don't mind already.

She means that she didn't correctly order the items to achieve the greatest potential combo score. As a general rule, you should always leave the higher value items until the end because they can be multiplied in larger combos.
And the percentage ratings seem to depend on whether the secret room has been discovered (if there is one for the area) rather than combo techniques.
