You can find at warship in The Tomb of the Ancients, Bayou, The Iron Mountains and The Precipice.

I can't find anything wrong with Dave's answer, which makes me realize just how many R2 levels have warships in them! Because there are also The Canopy (attacks you and scares Globox), Whale Bay (crashed in the last area) and Echoing Caves (seen in the background of the exit room - foreshadowing The Precipice, most likely).
