You can destroy a Stumbleboom by running under it so it bombs its own stilts, then kill it with regular shots, or just hitting it with a Vortex powerup and killing it then.

It's one way to actually get stuck in DOTK. You can leave one of them unscathed and you can't get past it.

I'll give you the point because you posted what I expected, but you should have made it clear that after being hit with the Vortex, the Stumbleboom could either drown or be defeated with regular shots.
