Grey-brown Henchmen.
And not to forget: stained yellow for Zombie Henchmen.
Ah, and Black, with silver, gold and red for Ninja Henchmen.

in Carmen's place ( so in Whale Bay ) there's just yellow, red and barrel pirates. if you meant the skull cave before you enter whale bay, then there are 2 pirates, and they are red and not brown.

That can't count! Henchman 1000, Gorilla, Barrel and Boss Biditank can't possibly be Pirate COLOURS. They're different Pirates!
Nice how you shamelessly copied over my answer and then added Pirates of your own... I can tell because of the little typo ` I made right after the Yellow Pirate.

But if we're going to play it that way, then the most important Pirates have been excluded:
Lunette! - Green pants, metal body, yellow with red dotted cloth around waist and red bands around metal-coloured shoes.
Razorbeard! - blue-white striped top, Purple hat (different colour in Japanese, I would believe) with white Pirate logo, with a corkscrew instead of another wrench on one side, red-white striped pants, white hands and a wooden-coloured wooden leg.

There. Oh, and of course
The Grolgoth - gold-coloured with a green screen in its belly to indicate where the cockpit is.

All of these beforementioned Pirates plus what iHeckler9 said, if we're playing it like that.
Oh, and to clarify the colour of Barrel Pirates and Boss Biditank:
Woodcoloured with cast-iron details and a metal cannon on top for the Barrel Pirate.
