OK. I experimented a bit with converting videos in R3.
I used 2001 version of RAD Game Tools' radvideo.exe

Choose an AVI or MOV file, and click Bink it! You can leave all the settings untouched.
No need to use CMD.
I used 512x512 video limit patch
(it's to bypass the limitation and use higher resolution videos than original)

I used Xvid4PSP to convert to AVI and lossless FFV1 worked. MKV and MP4 doesn't work.
Some too fancy codecs in AVI audio/video stream won't be detected during converting (it will be shown in compression progress box - e.g. AC3 was undetected, lossless codecs using Any Video Converter and AVI couldn't be opened by Bink so I used Xvid4PSP which turned out working. Lagarith from some other program was encoded improperly by this old Bink).
You can stop and save properly encoded progress in Bik in the middle to see a sample.
Audio quality set to 0 somehow doesn't work in new Rad Tools making no audio in the game, but is not necessary in 2001 version here, audio works here despite the settings, but 0 is recommended (best quality). If you don't change bit depth, it will be 32 bit (I'd recommend it).
It turns out that indeed - Better Rayman 3 makes videos played in 4:3, but it looks still better than the original game behavior, since the game itself renders widescreen video squeezed vertically instead of leaving black borders on sides like Better Rayman does - so it looks better.
I tried to manipulate with AR of the videos by scaling compression in the converter, so the videos played by VLC were either squeezed vertically or horizontally, so the result resolution was flipped like in the original videos, also I used 2x height and width scaling, but to no avail, no matter what AR and resolution were used in the video, there are always two black borders on sides using Better Rayman and the video looks exactly the same despite scaling changes.
Besides, some experiments with 60 FPS videos were successful at least.
So yes, we can convert the upscales to BIK already so they'll look better than the original ones.
Later maybe Rib will find how to repair displaying videos in original AR, or at least 16:9, instead of 4:3, so at worse perhaps we may need to add borders to preserve correct AR since I believe original videos in reality are not 16:9 but something smaller, but I haven't seen Hakyra upscales yet, they're still in works, so stay tuned.
PS. Current limit in patch is set to 2048x2048
