The idea for this is epic. Also, as far as I've learnt, only full stops get replaced by commas when a spoken sentence is in a longer sentence AND! only if that sentence is then continued. Since this was the end of his sentence (a question ending in 'dozen'), the '?' would be correct here. The final mark would even be a full stop (officially) if it was a regular sentence and it ended there - even though I myself don't abide by that rule.

I always thought the way of handling the punctuation like it is in a normal sentence was more clear, but, having read a lot of books lately, I saw the comma thing a lot and kind of adopted is as my own.
Well then:

"Why does a baby know why scientologists happen to be utter morons, when adults see nothing out of their own disposition?". I'll give you an example:
"Look here," Shrooblord said, "the thing with the punctuation really is easy."
"Is it really though?" Decidetto responded, "Because when I end my sentences while the story adds to my quote, I get all confused!" he quickly added.
"It's fairly simple, yes." Shrooblord replied, "Since all you have to do is watch out whether or not someone stopped talking - and if they're line would've otherwise ended in a full stop or not."

This is how it should be done. However, in all my own stories, I prefer to use...

No more to add to the story. Do continue.
