Intro
[Player selects option to start the game]
The fog begins to clear up and reveals an old, isolated tower. And in this aged structure was occupied by none other than the Evil Trio! The Evil Trio is a group consisting of three villainous failures; The Evil Dark Menace, Que Cyple (AKA Woman Drone), and Sir Hats (previously known as Hatuini Stulte). And two other members of this Evil “Trio” are Glorgken the Shadow and Professor Doctor Nuu Sense.
The Evil Trio was in the middle of a dim chamber, located on the top floor of the tower. They were chanting a verse from a book entitled the “Bradinomicon” hoping to summon the supreme being of chaos, “Ryiverse the Terrible”! Suddenly, the chamber lightens up by a symbol appearing on the floor. A portal opens up on the ceiling, sucking everything that doesn’t have a grip (it almost sucks in Glorgken and Doctor). The portal and the symbol both start to make the chamber quake, just throwing everything to and fro. And to make matters even more terrifying, maniacal laughter comes booming into the chamber until suddenly the portal spits out a twisted top hat, halting the portal at a complete and utterly disappointing stop. The Evil Trio stop cowering and rise from behind a knocked over table. They slowly approach the hat and cautiously examine it. They soon find out that it’s just a regular hat and not a supreme god of chaos who will aid them in their plan to conquer the Worlds of Whimsical Domains. This infuriates the Evil Dark Menace into slamming the hat into the Bradinomicon and kicking it out a window.
Disappointed with their latest failed attempt, Woman Drone complains about the Menace’s recent plans to conquer the worlds. This leads to a feud between all three villains. The feud ends in a showdown but before any one of them could attack, there was a knock at the door. Glorgken makes his way to the door but is immediately slammed into the wall by the one behind it. It was Sinzliki who knocked the door. He states that he detected a whole lot of dark energy within their chamber. The Evil Trio tells it was a ritual gone wrong. Sinzliki proceeds to ask why they were doing such a task in the first place. They answer about their hopes of conquering the Worlds of Whimsical Domains and intend on making all of its inhabitants into slaves while tormenting them every single day of their lives. Sinzliki takes interest in their plan and decides to aid the Evil Trio in their conquest. With his unholy powers, Sinzliki conjures five black spheres and hands them over to each member of the Evil Trio. He tells the Evil Trio that these five spheres are fragments of the Element of Darkness and orders the villains to place the fragments on any land they desire. Once they do so, the element will soon take effect and plague the land with evil. The Evil Trio doesn’t hesitate and immediately board their zeppelin to fulfill the task. As they praise their latest and ingenious scheme, the three villains question on who would ever be so foolish to stop their mighty force…
[Cut to the shore of Totem Vista Village]
On a sunny morning at the beach, we see our heroes. The Hero Trio to be exact! Elem Age, Jeens Pantson Shorts, and Ellie “Eli” Cielo were all relaxing on the beach… until boredom struck. The three heroes give out suggestions on what they should do today. After throwing ideas here and there, they finally agree on a plan and head to the main gates of Totem Vista Village!

Great intro!
That looks like a Crash Bandicoot intro: evil masterplan popping out of nowhere for the unlucky villains, and right after our heroes resting on the beach.
But still, I loved it.

Yeah, it definitely captures the right kind of humour the Crash series is going for. And the evil villain blimp too!
Can't wait to see it in action. ;D

And it seems there is some feedback to give! Here goes.
First of all, the setting and the atmosphere seem great. It makes for a good intro. The 'Bradinomicon', though cute, seems a bit narcisistic though. I'd think of another name if I were you. I love the part where both the book and the top hat get thrown out of the window. It makes for the whole first part to be almost useless ("why did this just happen if they were never going to use the top hat or book in the game anyway?"), but adds such humour that it can't possibly be omitted.
The part with Sinzliki is alright, but seems a bit elaborate. The Evil Trio shouldn't have to explain themselves to the new character; they'd be explaining the exact thing the player just saw. That's unnecessary. Think of another way that Sinzliki gets to know what they're up to and aids them (also, probably because spoilers, but what is Sinzliki's stake in this? Why does he help the trio just like that?).
Just some minor notes, except that Sinzliki part. If you strengthen that part up a little, your story will be all the more solid and fun for it.

Hey! Wait until you meet Yeldarb the Cartoonist and Whista the Sprite! They're really good pals!
It's fun to include these secrets! And it's nice to know people take time and try and find this kind of stuff!
Something about Professor Doctor Nuu Sense should be taken notice of.
So keep an eye out for them! They can hold key elements to the plot.

That's not too hard - look for obvious clues. What three-letter word is extremely common in the English language? 'The'. DPS could therefore equal THE. That was my first stepping stone. Then I looked at the double consonants. The most common double consonant in the English language is 'll'. At first I started with TT being LL before I realised that TT equals DD in this code because of the word 'ALLITION' coming after 'IN', meaning it should of course be 'IN ADDITION' instead. And on top of that, using what Brad had used for his first code, I could decipher some words by having found that T equals D so then D also equals T. Once I got 'Totem', I got the idea of tying if 'BOEDV' equals 'VISTA', knowing what I do from the game. I also decipered 'SJSKOSE' as being 'ENEMIES' quite quickly. :3

Eh, don't worry about it. I'll keep doing these codes whether or not someone's gonna solve them. You might all miss out on something! 
Also the technique for the codes are based on what I see from my favorite animated series. They shouldn't be that hard, unless I combine two ciphers and then mix n match them.

I have a few ideas on what would make your simple puzzles a hell of a lot harder; it all involves the same kind of techniques you've been applying already, except amplifying them with two or three extra steps you need to take after you figure out the cipher itself. This way, it would seem like your result is nonsensical (i.e. you messed up the cipher), while you were really only two more simple steps away from solving the answer.
Difficult puzzles aren't hard because the challenge they present is too hard - humans are quite crafty at puzzles if they just set their mind to it. Difficult puzzles are hard because they require many steps of abstraction before you finally get somewhere and that, humans are less good at, because it's an inherently 'weird' thing to nature and as such no life has evolved with a knack of 'getting it', if you know what I mean. People who study Maths should be able to crack those kinds of ciphers far more easily, simply because they are presented with those types of challenges more often than others. It's all about experience in the end.
... and a few Layton games here and there only help you further!
