Israel and Syria.

The question as to which parts of geographic Israel/Palestine (which are the same thing) belong to which modern country is a highly tense political question, which I'd rather not get into. And Syria just recently ceased to be a proper country.

However, the answer above is probably the closest one can get to geographically neutral. :P
 
The game shows us the story of the Levantine Brotherhood of Assassins, geographically located in the Levant (Syria, Lebanon, Israel/Palestine, Jordan, some parts of Turkey and Cyprus). Altaïr was born in Masyaf, Syria, the country in which most part of the game takes place. The other location is the "Holy Land", which corresponds to modern-day Israel/Palestine.

I don't believe this topic is the right place to discuss the Israel-Palestine conflict (which was not the original intent of the question either). However, dr_st's answer is geographically valid, as the game also takes place in that area.
