Moskito's Nest, when you play fully the level a 2nd time. (The Moskito holding a Dry Fruit and the battle doesn't appear)
 
Hm. I'd say by "completely skippable" you mean "you can finish game without finishing them". I'd say these are:
1) Mr. Sax chase
2) Mr. Sax battle

Correct. If you get all six cages in Mr Sax's Hullabaloo, then touch the "return-to-map" sign, you can finish the game completely without ever even seeing those two levels.

Yeah, in a part of the Pipe Maze there is an area where you run on a metal path leading upwards, while dodging barrels. But there are no ladders.

There are no Mask Doors in N64 version, while in PSX does.

I think that Stonemen (except GBA version), Dark Rayman and Mr. Dark occurences before castle are all invisible. These are already 3 enemies!
 
You can KO the stoneman... but he will revive!!

So, Dark (or bad i dont care) Rayman and ? Mr dark?

I could also say that big Red guy who swings with... blue spiky balls?
He appears in Band land... Bongo hills!!
 
“Mr Dark's appearances before the boss battle” (or whatever Stan said) aren't enemies, while Mr Dark is, but he isn't invincible. I also doubt you can consider Bad Rayman an enemy, since he's just one of Mr Dark's spells, and anyway, he somehow dies when you either touch him or reach the end sign.
There's only stone men and red monsters left to me.
