By the way, who is exactly that Ganon in Zelda games?

Ray2master would tell you he is the main baddie in some of them.

Timoo, I'm now known as "Ryo". Get it right.
And yes, Ganondorf is the main villain in the Zelda series. Ganondorf as a humanoid is actually uncommon. The well-known "GANON" is more like a pig-like monster.

Are Ganondorf and Ganon related in some way?

Indeed. In OoT (Ocarina of Time), Ganondorf is the Gerudo King and a human-form person. After defeating Ganondorf, he turns into a gigantic monster, being Ganon.

Well, You wouldn't see Ganondorf in Lttp, You'd see Aghahim instead. Actually, I think Oot was the only game to see Ganondorf, right?

Then he would not be the main villain of all Zelda games... Well, I do not know anything about them so do not pay attention to what I say xD

I see the similarities but I wonder what the differences can be.

I'll be happy to answer that. Gravitor and Ganondorf's differences are not as apparent, but there's reason for that. Gravitor is Phantom Ganon returned to Hyrule! If you've played SSBM, Gravitor has the purple outfit, but a blood-red cape with gold lining. His sideburns continue along his jaw until they touch the edges of his chin, so it's not fully making a beard.
With Ryo and Link, there are differences one couldn't see unless they were side-by-side. Ryo is taller than Link, but not by much. He has larger hands and feet, longer legs, longer ears, and sharper facial features. For color, Ryo's hair is white like intense flames instead of the golden blonde Link is. Ryo wears red instead of green, but he's also been known to travel shirtless. Ryo's eyes are darker as well. He's a bit more muscular, to top it all off.
As for the villain of LoZ, no, Ganon isn't always the villain, thanks to Vaati nowadays. Ganondorf was shown in OoT and TWW. However, GANON has been since the beginning. You see, GANON is a pig-like monster. Ganondorf is a dark-skinned man with red hair.

From another forum, I seen you say these are based on a story and or RP, can you tell us here a little bit about that?
